My advice is really to stick to mods that don't overlap each other, and to only include overlapping mods when you really know what you're doing. So, if you put Unearthed Arcana on top of Synergies, you will get all the great items from Synergies, but you will get the slightly modified but still vanilla enemies from Unearthed Arcana, resulting in a very easy experience, since both modify the enemies stats, but only Synergies modify the items. Two overhaul mods usually don't go together well. That's why it is not recommended to have multiple mods touching the same thing.
The mods at the top will take precedence over the mods at the bottom. For instance, if both Synergies and Torchlight 2 Essentials modify the file for the Grell boss, then you need to know which one will be actually used. When two mods modify the same file, you need to know who takes precedence. Bigger mods like Synergies will modify a bunch of files - including monsters, skills, UI. For instance, a UI mod will modify files related to UI.
